Mr Ghosn, who has been detained since November, was charged with aggravated breach of trust and understating his income.
Nissan has also filed a own criminal complaint against Mr Ghosn, accusing him of directing money from the company for his own personal enrichment.
Mr Ghosn has remained at the helm of Renault while being held in Japan since 19 November over allegations of financial misconduct at Nissan.
According to Japanese broadcaster NHK, prosecutors now accuse Mr Ghosn of shifting a private investment loss of over $16m onto Nissan in the wake of the 2008 financial crisis.
Mr Ghosn, who was the architect of the Renault-Nissan alliance, faces three charges in Japan of financial misconduct including understating his income and aggravated breach of trust.
First, Renault rescued Nissan, buying a stake(now 44%)and installing its Mr Ghosn as chief operating officer(and later chief executive).
Mr Ghosn, the architect of the Renault-Nissan alliance, is accused of moving personal investment losses worth 1.85bn yen(£13.4m; $17m) racked up on foreign exchange dealings to Nissan.
If found guilty of the financial misconduct charges, Mr Ghosn faces up to 10 years in prison as well as a fine of up to 700m yen, according to Japanese regulators.
Mr Ghosn was arrested in November 2018 on charges of financial wrongdoing, and faced trial in Japan until he made a dramatic escape to Lebanon at the end of December last year.
